I'm setting up a heli with a 4 blade head that is later going into a fuse. I'm using an Ikon fbl.
When I bring the heli up into a hover, I have a slight drift to the left and to the rear, in a no wind condition.
My question is: Since I can't use the trim tabs do I correct this by adjusting the servo linkage? Will adjusting the linkage throw off the self leveling feature? Or do I make the correction in the software, which is going to be a pain, and then set self leveling again? below are some pictures.

It would be best to use the servo links to correct your issue rather than the software if you have already set it up correctly.
By doing this it will have no bearing on your self leveling at all if it is again set up correctly.
