i've got a 2600mAh battery but the charge control software says Fuel 20% and at the same time it says only 1850 mAh used, which should i go by ?

how much mah you put back. Fuel % is just a guess and not all that accurate.

The fuel gauge and auto charge mode uses a fuel table based on voltage to determine state of charge. Then based on how much the state of charge rises for given current+time, the pack size is automatically calculated.

In the early days of LiPos the fuel table was fairly consistent from pack to pack, vendor to vendor. About the time the packs started being 25c capable, the fuel tables started being less and less consistent. As a result the fuel read out and the auto mode works pretty well for most packs, but may not be completely accurate for all packs. The Powerlab software has the option to create your own custom fuel table to make the fuel report and auto modes more accurate.
