Why is there space between the plastic shelf in the back? Is it advisable to put a carbon plate over the plastic to reinforce it? I find it an odd design.

When I flew a 400 I would mount my V-bar box up on that particular shelf but against the wall instead of centered. The V-bar sensor however would go on the shelf directly below but off to the right to avoid the tail servo.

yup, what he said. if you run a mini v however, it is best to use a piece of carbon or lexan and make teh shelf one solid piece using something like parma tape to hold the plate to the shelf. mini-v's on that shelf without a plate were known to do funny things.
