So after I was forced into autorotation by a header tank emptying first I pulled my tank and inspected everything to see what was going on. I came to fine out that nothing was amiss. It was commented that maybe some air got into the line and forced the header to drain first.

My question is then, after test filling and emptying with no problems or observed air bubbles, could it just be that the main tank clunk vibrated to point or something that it sucked air? Or what's my next route?

You made sure the main tank fuel line wasn't long where it got stuck at the corner during flight?

Replace the fuel line starting from inside the main tank. There is possibly a small hole. The stock align line needs to be change out regardless. After awhile, the line will break from the nipple.

Pressure line and output line reversed on main tank? Seen it happen just as you describe. Bubbles in main tank is the telltale sign when running.
