I am wondering if having a battery charger connected to a 12 volt battery while it is charging a lipo battery, is in any way harmfull.

I've already charged some 3S lipos this way with no problem. The battery supplies power to the charger and the charger supplies the power to your lipo.

many (most?) chargers work this way. You can also use a 12 volt power supply, but a charged 12v battery will work fine. At the field, I usually pop the hood on my truck, and charge off of that battery!

If you field has power, just build a 12V charger from an old computer power supply.

More details on charging question.
The concern I have is the fact (I think) that the charger hooked up to the 12 volt battery is producing a current that perhpas is less then a pure DC current, that the battery produces. I believe this kind of charger current is called a Ripple current, and contains some ac.
Since I am fairly new to this game and have lost three Align 22.2 volt lipos in a row with less then fifteen or so charges on each of them, it got me wondering if maybe I was going down a bad path.
My setup is a 12 volt battery in my workshop with the charger usually connected to it when I am charging a lipo.

Jplot, am I understanding correctly that what you are trying to ask is:
Is it harmful to have a 12 volts battery charger charging your 12 volts battery, while that 12 volts battery is feeding power to your Li-po battery charger?
If this is what you are doing, than yes, this is likely more of a problem for your charger's health or function.
As far as your batteries, I do not care for the Align batteries. The brand MAY be the issue with your battery problem.

I would have to say no. The charger is getting 110v ac from the wall then converting it to 12v dc at the battery. the battery is sending 12v dc to the charger and is converting or regulating it to the voltage and amperage that you have programmed in. unless it is a very cheap charger id say that the power coming from your charger to your lipo is a very clean and steady 12v dc.
could you have run out too much current and damaged a cell while flying?
