Does anyone know what the minimum input voltage the Align BEC's (B3X and B6X) can operate on? Do they go into "bypass" once the battery voltage gets low enough like the switching type regulators do?

if your input voltage drops as low as 5.8V then the lipo is pretty likely overdischarged. Lipo's aren't as tolerant as nicads and nimhs and if discharged below 3V per cell they are being permanently damaged. Whether the BEC (regulator) would go in to bypass I wouldn't know, it's more likely that as it's a linear regulator then the output voltage would always be less than the input.
