so I am stretching a Logo 400, and needed a little bit bigger motor. Only problem is that the main gear falls too close to the base of the motor, and when I put the pinion on normally, all the way down, the gear rides up on the curved part at the base, towards the set screw.
It works if you put it on like this. Looks weird but are they any problems with this?

I've had to do that with a few different setups. Works like a charm only bummer is that you have to make another flat spot on your shaft.

As long as you have proper gear mesh, you shouldn't have any issues.
